I deposited a counterfeit check without knowing it was one, now my bank account has closed. What should I do?

I received a check from Waterloo University, New York, for $2,850.00. I didn't believe it at first, but it came in through Fed Ex signed and it had my name and address perfectly. So I googled "scam checks from Waterloo University" and "scam checks from Fed Ex" and NOTHING came out; so I finally looked up the routing number and it came out to be real! I also have friends from New York and thought maybe it was a courteous act from one of them. So I was convinced it was real and I went to deposit it to Bank of America, where I have (now had) a checking and savings account opened. I deposited it through the ATM machine and in the receipt it said that the check was accepted and that $2,750.00 would be on hold and only $100.00 would be deposited meanwhile they checked with the bank the check was from. So I took those $100.00 out and thought I would wait until the hold went through or if it didn't I would just pay it back. Two days later I received a call from Bank of America and I was told that it was a counterfeit check and that my account might close. Later this week, I received a letter saying my account was closed! I called the number and they told me the reason why is because Bank of America does not want to take any risks with me since I was the one that deposited the counterfeit check, and that it was part of the policy. I don't know what to do, I explained the honest mistake and how unfair it was because I had no knowledge that it was counterfeit. But all they said was that there was nothing they could do. So now I am stuck with a bad record and my account is closed. Any ideas what to do? Should I talk to someone? I don't want to have this on my record...and PLEASE don't leave any smart or sarcastic feedback, I am sincerely seeking help.
